When should a multi-day conference re-scan badges every morning instead of trusting the first day check-in?
Day one check-in tells you who picked up a badge. It does not tell you who came back on day two. Whether to re-scan depends on what you need to know and who is watching the doors.

What a day-one check-in actually proves
The first-day scan at the registration desk records that the attendee collected a badge. For a one-day event that is the attendance record. For a three-day conference it only tells you the maximum possible attendance for days two and three, and the real number is almost always lower. People fly home early, skip the last morning after the party, or only ever intended to come for the keynote day. If sponsors are paying based on daily traffic, or if catering counts are set from badge pickups, the gap between day one and day three costs real money. There is also a security dimension. A badge issued Tuesday can be handed to a colleague Wednesday, and if nobody is scanning at the doors on Wednesday, nothing prevents it. Whether that matters depends on the event: at a free community meetup it is irrelevant, at a paid industry conference with per-seat pricing it is revenue leakage, and at an event with controlled-access areas it is a safety issue.

When daily re-scanning is worth the effort
Re-scan every morning when any of the following is true: sponsors or exhibitors receive per-day attendance figures, catering or seating is adjusted day by day, tickets are sold per day or with day-specific access, continuing education credits are awarded for day-specific sessions, or the venue requires an accurate headcount for occupancy. In each of these cases the daily number has a direct consequence, and estimating it from day one is a guess dressed up as data.
Re-scanning is also cheap once you separate it from registration. A day-two scan is a tap on a badge that already exists; there is no lookup, no printing, no lanyard, no swag bag. A single person with a scanner at each entrance can handle a steady flow without a queue forming, because the interaction takes a second or two. The morning surge is smaller too, since attendees who already have a badge are not all arriving in the same twenty minutes to beat the registration line.
When it is fine to skip it
Skip daily re-scanning when the event is small enough that the organizer recognizes faces, when access is open and free, or when nothing downstream depends on daily counts. A two-day internal company offsite with fifty people does not need door scanners on day two. Neither does a community conference that gives away tickets and only wants a rough sense of who showed up. In those cases a scanner at the door on day two adds friction without producing information anyone will use. A middle path is to scan sessions rather than the building. If room monitors scan at each breakout, you get daily attendance as a byproduct: anyone who scanned into any session on Wednesday was present on Wednesday. This works well for conferences that already scan sessions for capacity or credits, and it costs nothing extra. It misses attendees who came only for the hallway track, but for most purposes that is an acceptable blind spot. Making day-two scanning painless
Position scanners at the natural pinch points, usually the doors from the lobby into the main hall or the top of the escalator, not at the registration desk where day-one traffic still flows. Set the scanning app to a re-entry mode that accepts any valid badge without asking about ticket type, so the interaction is a beep and a nod. Keep one staff member nearby who can handle the exceptions: a forgotten badge, a badge that scans as already used, or someone whose ticket only covered day one.
Tell attendees in advance. A line in the welcome email and a sign at the door saying that badges are scanned each morning removes the surprise and the minor irritation of being stopped. Most people are happy to hold up a badge if they understand why, and a few will thank you for taking security seriously. Then use the data: send the per-day counts to sponsors the same evening, and adjust the next day's catering order before the deadline.
